HomologHMM

The feature prediction method used in PolyPhobius, HomologMMM is distributed under GPL. It is packed together with a slightly modified copy of Biojava which is redistributed under LGPL.

N.B. For a standalone copy of PolyPhobius, please fill in and sign the Phobius license above. You will need the model file from the Phobius package to make your installation functional.

Data sets

Phobius was trained on 4 different types of proteins. The proteins of each type was further divided into 10 different cross validation sets named:

• Transmembrane proteins with signal peptides: m[0-9].faa
• Transmembrane proteins without signal peptides: t[0-9].faa
• Non-transmembrane proteins with signal peptides: s[0-9].faa
• Non-transmembrane proteins without signal peptides: g[0-9].faa

The files can be downloaded from here, and are provided in labeled fasta format.
